The record holder is Kurt Cobain's 1959 Martin D-18E acoustic-electric from Nirvana's MTV Unplugged, which sold for $6 million in 2020. For pure electric guitars, David Gilmour's black Fender Stratocaster (his main guitar) fetched $3.975 million in 2019 (Guitar World).
Here is an update for you: Just yesterday, David Gilmour's black Fender Stratocaster reclaimed the record once again, but this time it was sold for $14.55 million at Christie's auction in New York

I can't verify it right now (search is down), but if that Christie's sale just happened, Gilmour's Strat just became the most expensive guitar ever sold, period, blowing past both Cobain's acoustic and its own 2019 price.
